Since you're using a rail, the stacking may be having problems with the change in perspective (i.e. I stacked some images the other day that were 6-10 slices "deep", and it worked flawlessly in that case too, so "deep stacks" aren't a requirement. That's the kind of work I do and it seems particularly well suited to it. Zerene Stacker is made for "deep stacks" - hundreds or thousands of slices with extremely narrow depth of field, often with extreme magnification, microscopy, etc. Yeah photoshop works OK with simple things, very simple shapes and scenes where the depth of field is reasonably wide to start with (eg, stacking of landscape images). Usually it's a matter of blending the results of the two stacking algorithms, as opposed to having edit in bits of individual frames (although you can do that too). Deep stacks usually need some manual edits, though, but Zerene has that capability built in and it's pretty intuitive after a while. It can process simple stacks (10-ish frames) in minutes, and large stacks (hundreds of frames) in 15-20 minutes.
